Beat the main story, then complete various request events until you receive a quest in the form a letter addressed to Izumo from a messenger bird. Complete this quest to unlock messenger birds, then do a few more until you receive another letter in Hidden Leaf Village instructing you to meet "Killer Bee" at the main gate.
Defeat him to unlock the "White Zetsu Subjugation" quest. Keep defeating all the challengers to complete this quest, which unlocks Survival Mode for Free Battle.

To those who don't feel like tediously grinding through matches to gain 1.5 million ryo and unlock Sasuke, there is a hidden way upon doing so which I believe is much faster.
First head to the stairs that are near the Hokage's office and there will be a talking Toad near there(same place where Neji and Tenten or Gai sometimes hang around). He'll give you a mission that will have you go around collecting chakra fragments. Once you accept it, they'll be literally everywhere. Even though the mission says to collect all of them, you only need to collect 250 of them. Why I say 250 when the game says 5000 is because each chakra fragment=20 chakra points for some reason. Also, they -will- respawn so you don't worry about them running out.
Go back to the frog everytime you collected 50 chakra fragments. The first time you go back, you will unlock Jiraiya and Orochimaru. The rest will be random Akatsuki members. All of these you probably already unlocked if you completed Story mode without spending much money.
Once you have done all of this, have Naruto head to the Western Lightning Trail as the Toad said. Go to the very west of it until you see a save point. Then head to the trail on the upper left and enter it. Once in the large area, there will be a fragment with a black aura on it(much like the Zetsu clones aura). Have Naruto take it and he'll randomly think about Sasuke while the game flips to the hidden story where Sasuke fights a bunch of Zetsus then a fake Tobi. In the middle of the storyline, you'll unlock Eternal Mangekyou Sasuke.
